Kai Enslin gave the young Addicks the perfect start, converting from close range within the opening minute following excellent pressure from Jadon Yamoah.
Captain David Danso doubled Charlton's lead just five minutes later, heading home Enslin's corner at the back post.
Alfie King halved the hosts' deficit on the stroke of half-time, firing into the bottom-right corner with a left-footed half-volley.
Prince Sikiru nodded beyond Jude Sadler to level proceedings 14 minutes from time and set up a grandstand finish.
Jonathan Lawson completed the hosts' comeback with seconds remaining, snatching all three points for Watford.
Jason Pearce's are next in league action on Saturday, December 9th, hosting Cardiff City at Sparrows Lane (KO 1pm GMT).
